I'm trying to figure out placement for 2-mp40's on my 200g DD 48Lx36Wx27T. Should I put both on the back wall, opposite sides facing at each other or stagger them

I've got a 150g tall (close to yours...yours is just wider and a bit shallower).  The one on the right is toward the back, and the one on the left is toward the front.  It creates a somewhat circular flow pattern.
 
If they are the new MP40's, there are different flow patterns you can use to optimize the placement.  You can sync, countersync, blah blah blah until your heart's content.

For that set-up I would probably place both of them on the back wall
