The idea is to keep sand away from the powerhead intake. The small box sitting on the sand (or partially submerged if it's a shallow Refugium) is the best method I've found.
 
Macroalgae, especially chaetomorpha, when it fills in the entire Refugium, is excellent at stopping microbubbles. Better than baffles, IMO. There are buckets of free Chaeto available in this group.

what about using those plastic baskets that are for a swamp cooler?, seems to me that they would work better than just a plastic box, I used baffles when I designed mine, but I was trying to get rid of microbubbles also.

Baffles are not really needed. The question of how much room to leave to avoid an overflow in the event of a power outage is best answered by testing your system. It is difficult to know without trying it.
 
Also, I like the idea of using one of your two pumps as a closed loop with the other as a return.

hey guys and gals I have a 90g with dual overflow drains. I also haveplumbing and a t to put both drains into a filter sock. I am using amag 12 and a rio2500 for returns. I will be running them up theexterior back of the tank. If some body could help tell me how theywould do the baffles.  I also curious how many high the bafflesshould be to leave room for water in case of power failure. should Iput the refugium part on one end with one of the two drains to fill andthe other drain to my filter sock. that way I could have my refugiumdeeper, and the water from refug overflowing into the sock part andlastly a compartment for my pumps,  skimmer ,etc.....the refugwill be a 29g standard tank ( biggest question is how many gallons toleave empty)
